green dot on transcodes

I am getting a green dot on all transcodes from AMA R3D files, even when I tick the "apply color transformation" and "apply reformatting " boxes.

My understanding is that this should only happen where I choose to keep the link to frameflex and AMA source settings by uncheckin gthose boxes.

I have also noticed that if I do chooes to keep these links, they disappear when I sync the transcodes, creating subclips.

Is this really how it's supposed to work?
