subclips linked to different master clips depending on project.

Alright this is a bizzare issue. Long story short, I had to reimport all my audio files because of a problem I was having and relink back to them. It mostly went smooth but several scenes of the project relinked to the completely wrong audio files - it's driving me mad but for the most part I'm able to relink manually to the correct ones one by one by using the "selected items in bin" relink option. Anyway, this isn't the issue, just background.

The issue is that there are a couple clips that just won't relink - no matter what I try. Originally all my video and audio was imported into a project just for logging at which point they were synced, then the synced subclips were copied into an editing project. I did all the relinking in the above project knowing that duplicated clips usually carry over changes between bins. 

Anyway here's the issue. The same subclips in the editing project that are linked to the wrong audio files and refuse to link to the correct ones are linked to the correct ones in the logging project. Here's where the even stranger think happens. If I open  the logging bin in the editing project, the subclips that were correctly linked are now linked to the same wrong audio files. If I open the editing bin in the logging project then both are linked to the correct file. This is boggling my mind, I have no idea how this is even possible, or how to fix it. I know this post is long, but any feedback you can give will help me immensely, even if you can just give an outline of how the subclip - master clip relationship is supposed to work.

EDIT* Ok, so the situation I've described above is only true in some instances, in others the subclps are linked to the wrong master clips in both projects and refuse to relink to the correct ones. 

EDIT 2* While were at it is there any way to tell Media Composer what mxf file in its database a master clip should be linked to? Some master clips are linked to the wrong mxf files. If I temporarily remove those files and relink so far I've been able to get them to connect properly, but it'd be a lot quicker if I didn't have to wait for MC to guess.
